It should be noted that the genetic distance calculator isn't based on published distances, and should be used as an exploratory tool only.

I have always been baffled by the results produced by this calculator: the distance between Germans and Pakistani Burash as opposed to say East Anglians, or between Greeks and Ashkenazi Jews as opposed to say Italians seem odd to say the least.
What have I misunderstood?

Dienekes' response sums it up. It's based on somewhat arbitrary frequency comparisons.
